This is a really good suggestion.
You should be able to set your character to go and make a deposit after a job.
If, for example, you are going to sleep in your own town, you could set your man to work, then set him to sleep. However, when you set him to sleep, you have an option to deposit money in the bank at the same time. I.e., he walks to town, goes to the bank then goes to the hotel.
The options could be
"Insert amount to deposit:
or
"Click here to deposit maximum amount possible"
This second option would be because you don't know how much money you will have earned from the work in the queue.

I don't think it should be a 'job' queue, where you can only have two items, so you could only queue up one work item and then a bank deposit. It should be available for when you are going to sleep.
